Some of these have already been mentioned, but:
1. Call intentional fouls, 2 shots + the ball, unless the D is making a legit play on the ball, going for a steal, fouling someone who is taking it to the rim, etc.
2. Ball out of bounds option in the last minute.
3. Eliminate the double bonus and go back to the old one-and-one rule for 7+ fouls like it used to be in the 1980's. At least front end misses would mean no second FT and the defense might rebound the missed FT, and get the clock running again.
4. This isn't FT/Foul related, but go to 3 timeouts per half (like football) instead of 5 for the game. With 3 per half, maybe we wouldn't have a constant parade of timeouts being called late in a game if teams were out or only have 1 left. All too often, coaches hoard their 5 timeouts and go into the second half with 4-5 left, have several to burn late, especially between the two teams. All the timeouts can really draw out a game, too. Sometimes the number of TO's late is a little ridiculous.
IDK - there's only so much you can do, but these seem like fairly simple changes that wouldn't really alter the structure or integrity of the game itself, yet maybe allow the game to flow better late.
